I am currently trying to export animations from spine to unity but I don't have the option to output as atlas from my texture packer settings. When I expand on the drop down for the packing under the output sections, my only options are grid, rectangle and polygon. How can I add atlas as an output option?

Hello smlnatya, all the packing settings you see there define how the images will be added to the atlas, so don't worry!
You are defining the atlas settings in that window:

I'd suggest to try an export and see if you like the result, or tweak it :D
